This system has a return line back to the tank for a reason

You saying it's nothing to worry about?

Like I said I'm new to the ctec. There was bubbles in one of the big lines that go to the return line, as well as one of the small lines to the engine.

Doesn't matter it's under pressure and will just end up as a burp when it gets to the motor. The pump is wet primed with a return all the outputs are restricted with the outlet size.

If you do not remove the lines from the pump as to not drain the oil from the lines themself then when you add oil to the new tank any air in the pump will be displaced and no problem. That is my experence.
