Spend some time at THIS SITE and you will find plenty of information. It's become a thorn in our side as snowmobilers.

Also, do a search because there have been some in depth conversations on ethanol fuel including how to deal with it (fuel addatives) and the way it affects our sleds.

All I know is I have had my 2000 700 RMK since it was brand new and I have been running 87 octane ethanol (MN) fuel in it it's ENTIRE LIFE. And the wifes 2000 550 SS also runs peachy on the same fuel and it is jetted down 1 size, otherwise stock.

Over 5700 miles on the 700 and probably 15 trips to western Wyoming and Montana with only 1 top-end rebuild due to my own mistake. My jetting is much leaner than stock and I average 10-11 MPG trail riding in MN.

I doubt your issue is the fuel, but that is just my opinion. Hopefully you find what is giving you the headache.
