I noticed my rails have 3 holes for different settings. By moving it back what will it do?

It will firm up the rear keeping it from collapsing too much when climbing. Likely reduce the weight transfer and keep more pressure on the skis.

Moving the rear scissor mount backwards, the sled won't transfer as much weight, and will be slightly more "coupled" with the front.
It won't behave as well through the trees for you, but will help to lessen the wheelie effect when climbing.

Considering this is a 2up trail sled and never goes off groomers which setting is best?

I would say it depends on the weight of the passenger and the ability of the driver.
