2000 xc500 sp ignition issues

Here's one for you polaris gurus. 2000 xcsp 500. Headlights were all blown when I got. No big deal, replaced the vr (aftermarket) and everything worked fine for 50 miles although it sputtered and backfired a little. Tried another VR and noticed it was really hot, swapped it out for the VR off my 2000 xc700 and seems to work fine. Here's the issue, now it runs like crap if the TPS is plugged in and so-so if its unplugged. TPS voltage checks out, no opens in the output as the throttle is opened. Checked all the kill and ign switches, wiring, etc. Swapped the stator and CDI (with the correct part #'s), no change. Temp sensor resistance is a little high (2900 ohms cold). When I check the timing, it is nowhere near the timing marks (it appears to be 180 degrees off). Anyone have any ideas? Would it hurt anything to run with the TPS disconnected?
