what is the difference between the 2006-2010 versus the 2011-2015 apex motors?

Think it has to do with the EXUP, they put a valve in the exhaust system. Helps with blow back, its when the valves over lap. Other wise I don't know of anything else other than likely has a few up dates here & there.

There is some evidence that they changed the internals at least the rings and pistons as well. A few pioneers have made a claim that the newer one are weaker then the older ones. Its too early to say if that is a correct statement. Stock.. reliability every bit as good, when boosted there isn't as large of a sample size yet to see if they are as bullet proof as the 06-10 motors.

Regarding the EXUP, how does this affect using a turbo system that eliminates that exhaust component?

The EXUP is only needed for NA performance. With a Turbo it wont effect the power output with it missing.
