what should i use to seal the case halves back together with?

I use 1211 three bond on my stuff, more money but havent heard a bad thing about it.
Factory just uses silicone.

Ive used loctite 515 with no issues.

yamabond...
Yamaha has some "goop" called Yamabond specifically for case halves. I used on a couple Polaris motors I put together a year ago. ...... Funny, those Polaris cranks/motors are the reasons I'm riding a CAT today.
Picked up the Yamabond at a local dealer. $7-$8 bucks and worked like a champ.

yamabond is crap! I hate that stuff all it does is make a mess its to stringy, and if you get gas on it from putting to much on and gooping out it falls apart and it will make a big mess out of bearings and cyls!
